Region of Interest Totaliser
The Totaliser facilitates calculation of total ROI areas and volumes;
start it from the Calc
menu of the ROI Toolkit:
During the calculation of totals, you are prevented from
changing the ROIs in the loaded image. However, you may load a
new image and continue working with that if you wish.
Note: the total will NOT include a contribution from deleted
ROIs. Deleted ROIs are not included in the totals.
After the totals are computed, a window will appear showing the
total number of ROIs, the number of volumes of interest (VOIs, which are groups of ROIs that
overlap in 3-D), the total area and volume, the total perimeter and the total surface area
(which is the total perimeter multiplied by the slice separation), and
giving you the opportunity to write the totals to a report on disk.
- If you choose to write the total to a text file report, then a File chooser will appear, for you
to choose a log file name. The default file extension for log
files is ".log". If the chosen file already exists, a totaliser
report entry will be appended to the log file.
The format of a totals log file is given in the
file formats section.
- If you choose to write the total to a
PDF file report, then a File chooser will appear, for you
to choose a PDF file name. If the chosen file already exists, a totaliser
report entry will be appended to the PDF file.
- Select the "Dismiss" option if you do not want
to write a report.
If Jim detects that you have created ROIs that have different
colours or
annotations, the
the totals report on disk (either in text or PDF format) will (in addition to the totals for all
ROIs) also have individual totals for ROIs in the separate colour categories or annotation
categories, or colour/annotation categories (if ROIs have different colours and annotations).
Also in the report is a table showing, for each VOI:
- The VOI volume.
- The first and last image slices in which the VOI appears.
- The mean intensity and standard deviation of intensity in the VOI.
- The minumum and maximum intensity in the VOI.
- The median intensity in the VOI.
